I get the impression that he just doesn't like Scott Bakula much. I loved him in the episode where he got to follow Dr. Phlox around the ship.
The rest of the time, he just doesn't turn in a believable performance as Captain Archer's faithful companion. Porthos could sell him out for a slice of pizza any second.
